On my sky go app on Apple TV, all the BBC Channels are missing and why isn't Channel 5 in HD on 105 but is on 805?

That is correct as the BBC will not allow Sky to add their channels to the app. The only way they can be viewed is if you have a Sky Q box and a multiscreen connection as you can then connect the app to the Q box then you will be able to view them.

I'm not sure of the reason but things are getting better as other channels like 103 and 104 also used to be SD.

As @caesarome indicates, BBC channels will only be on Go when the app is in use on WiFi at the Sky subscription address with a Multiscreen subscription in place and a main Q box on the same network.
When away from home, and/or on a cellular data connection the BBC insists that iPlayer is used because this helps justify License Fee revenue supporting that platform.
