On the day of my direct debit, the payment did not come out so I paid it manually. It has now taken a second payment for the same bill. I have been left short on bills now because of this. How can I get refunded to sort this please.

When a direct debit is setup as you have done then it never the need to make a manual payment for a few reasons:
Firstly it is not uncommon for the payment to be taken a day or two late, this will happen when the payment date falls at the weekend or on a bank holiday, then it will be taken on the next working day.
Secondly, should a direct debit fail for whatever reason, Sky will attempt to take it again 10 days later so you do not need to do anything payment wise.
As you have now made this manual payment you should now see a credit on your account so you have two options, you can either leave it then it will be used to pay next months bill or you can call Sky tomorrow to ask them to refund it to you and this should be back with you within 5 working days.

Yes, but you'll have to contact Sky and it will take 3-5 working days to refund.
