Sometimes tho you have to do a manual payment before you can talk to anyone on the phone
I had direct debit set up miss one payment and they cancelled it so I have no choice but to do manual payment

Yes. That's different. @D+Hig stated they always pay manually which is unnecessary and always likely to create these types of problems.

Sky won't let me do it until the payment is done in full
but I have paid it and provided I have but they are saying they haven't received the money

My payment was stuck in pending and the money was sent back to me. So annoying when you want to pay it

My bill is showing £0 and paid up till may so why are you trying to take this moths money when my account was credited for this month

You are just talking to other customers here so can you confirm that you made a manual payment because if so doing this to close to your billing date doesn't stop Sky from taking it via whatever payment details you have setup on your account.
