I didn't realise that making manual payment would make it so that I was charged twice, it's now in my credit however I need the refund! What should I do, thank you!

If you are now seeing a credit on your account you have 2 option, 1 is to phone Sky and request a refund ( which will take 3-5 working days to process) or alternatively keep the credit on your account and it will be used to pay your next bill.
