SKY & some FTA channels did change their transmission of the SD channels but that was many months ago now & the change just meant that the old SD only boxes would not work - any HD boxes are unaffected (technically SD & HD channels now use the same method)
If you are having problems receiving the FTA channels on one box but they are OK on the other then either the box or the cabling are faulty
Can you try swapping the boxes over to see if it the cabling or the box ?
