Hi, I purchased the Lord of the Rings boxset on Sky Store, but there's no option for subtitles. Is this a glitch?

Sky has always struggled to deliver subtitles on non-broadcast content: updates in this forum have indicated they intend to improve the situation.

I've bought a number of movies on sky store over the years and I'm absolutely certain subtitles were available before. I'm deaf so I rely on them, and I wouldn't have made repeat purchases otherwise.

Just checked the last link you sent (it was dead before but now is working) and it only references Sky Q and Sky Go. I have neither of those, I have a Sky Glass TV and I'm querying purchases that I've made via Sky Store

Glass uses the same Store service as Q. You'll find numerous posts in this forum referencing the lack of subtitles on Store content.
