Payment

I made a manual payment one day before the direct debit payment was due. They have taken a direct debit payment when no funds were available. Will they use the manual payment to cover the missed direct debit payment?

No so that will be used for your next bill or if you see this credit on your account you can ask Sky to refund it to you which should be done within 5 working days.

If this direct debit fails Sky will automatically try again to take it in 10 days time.

@Brodie71

The T's and C's state you should have a direct debit or continuous card payment method set up. You therefore never need to make a manual payment. I would suggest NOT making any manual payments unless requested to by Sky.
