I have been watching a tv show on sky go and am halfway through episode 3, but when I turn on my TV to continue watching, it looks like I've never watched the show before.
How can I sync this up?

You can't. There is no link between Sky Go and the SkyOS running on Glass & Stream.

That seems.....ridiculous. Surely that is a feature that is expected from streaming services nowadays?!

@Emily_Joe Sky Go is not a native app for Glass/Stream it was released for Sky+HD and Sky Q.

Yeah, it's unfortunate isn't it?
Sky Go was developed largely as a companion app for Sky Q by the previous Sky administration. When Comcast took over and started introducing their Glass and Stream concept to the market, they found it too tricky to alter the Sky Go app to work with the different systems so didn't bother creating a new app for Glass/Stream.
It's a shame really, considering that the streaming service has been running for 4 years now.

I can't imagine it'll be something to expect in the future if its been 4 years.

No problem.
Perhaps once the satellite service disappears completely and Sky switch to a fully streamed service, there'll be a new version of SkyOS with full app support and integration. Fingers crossed!
